Method
Final approach
0.2/0.8 blend of LightGBM+XGBoost (P = impactful) on 17 zero-shot features, GroupKFold(chrom, 5-fold) CV, isotonic-calibrated on pooled OOF blend predictions (monotonic — Brier only).
Features: GPN-MSA LLR, CADD raw+PHRED (remote tabix), Nucleotide Transformer v2 (500M) masked-marginal LLR (H100), AlphaMissense pathogenicity + missense indicator, Enformer (196kb, H100) L2 distance between ref/alt tracks, distance to nearest TSS, 7 RefSeq-transcript features (exon index, CDS fraction, exon-junction distance, exon count, coding/UTR/5'-UTR flags), canonical splice-site (GT/AG) offset + indicator (local only); Enformer covers all test, most ClinVar.
Training data (deduplicated against test.parquet's exact keys)
- ClinVar: 1,452,329 candidates, 30,656 overlaps removed, stratified 55,000 pathogenic + 85,000 benign; 182 mitochondrial dropped, 139,818 remain.
- TraitGym mendelian_traits_v21_matched_9: 18 positive, 181 negative.
Key finding: test.parquet's complex/Mendelian partitions are verbatim from
songlab/TraitGym's matched_9 sets (100% overlap); _all pools show 0/1140, 1/339
positives outside test — no non-leaky labels.
Iterations (summarized; full detail in training_manifest.json)
1-6: partial-coverage baseline; fixed a noisy NT scoring bug and a fetch-order
missingness-leakage bug in CADD (predictions collapsed toward 1.0; fixed via a
coverage-balance check); dropped GPN-Star/phyloP; fixed other_noncoding weakness;
added XGBoost.
7. Negative: GTEx SuSiE credible sets as a positive-label proxy for complex_traits —
OOF AUROC 0.497 (chance), hurt others.
8. Enformer: top zero-shot complex_traits model in the SOTA table — genuine gain.
9-10. Error analysis → features: nonsense/splice weak — traced to ACMG PVS1
NMD-escape (BRCA2). Built refGene exon-position features. ClinVar 0.9942→0.9951;
Mendelian 0.817→0.882.
11. Ensemble: logistic stacking overfit Mendelian; weighted-average sweep found
0.2/0.8 beats 50/50 and stacking.
12. Feature: distance-to-nearest-TSS (strand-aware). ClinVar AUROC 0.9951→0.9952.
Kept.
13. Methodological note (read-only): cross-referenced deployed scores against public
labels overlapping test.parquet: ClinVar-like 0.995, matching OOF. complex_traits
0.619/0.213 AUPRC — weakest, below SOTA (0.362). mendelian 0.915/0.672 — exceeds
best published. Not used for tuning.
14. Generalization check: OOF AUROC by ClinVar gene frequency — singleton genes:
0.966; genes seen 50+: 0.996 — novel-locus performance closer to 0.97 than pooled.
Inverse-frequency reweighting helped singleton but hurt overall — not adopted.
15. Feature: canonical splice-site offset, strand-aware — pathogenic rate 96.8%
at offset ±1-2 vs 10.5% at ±6-10. splice 0.743→0.762, nonsense 0.774→0.790. Kept.
16. Calibration check: near-perfect ClinVar calibration but Mendelian predicted
probability (0.022) undershoots its true rate (0.070) ~3x — pooled isotonic
undercalibrates this small slice. Ranking unaffected; not corrected (n=199 small).
17. Negative: MLP as a 3rd base learner — alone weaker (Mendelian 0.72 vs 0.85-0.89);
blending nudged ClinVar up ~0.0003 but cost Mendelian (0.88→0.84). Not adopted.
18. SOTA comparison: Evo-2 covariance-probe table matches my weakest slices —
gaps of 0.11 (nonsense), 0.16 (splice) vs <0.03 elsewhere. Clear future direction;
not attempted (large model, trained probe, too risky this late).
19. Generalization check: per-chromosome ClinVar AUROC is stable (mean 0.995,
std 0.0016, range 0.992-0.999) — no genomic region is fragile, unlike gene-
familiarity or consequence type.
Final cross-validated (OOF) metrics
ClinVar AUPRC 0.993, AUROC 0.995. Per-consequence: missense 0.966, intronic 0.958, synonymous 0.958, UTR 0.883, nonsense 0.790, splice 0.762. Per-review-status: expert-panel 0.987 vs routine 0.996. Mendelian 0.873. Brier 0.0219.

This made 'CADD present' a near-perfect spurious pathogenic predictor via LightGBM's native NaN-branching, collapsing test predictions toward 1.0 (median predicted score = 0.9995 at one snapshot). Added an automatic per-feature class-conditional-coverage check to train_model.py: any feature still being actively fetched (gpn_msa_score/cadd_raw/cadd_phred) is dropped from that training run if its non-missing rate differs by more than ~1.18x between label=0 and label=1 rows; restored automatically once coverage balances. Fully-computed local features (nt_llr, am_pathogenicity/has_am) are exempt since their label-conditional coverage differences are genuine (e.g. AlphaMissense only covers missense variants, which are enriched among pathogenic calls), not fetch-order artifacts. GPN-MSA was never affected since its fetcher processes variants in genomic (chrom,pos) order, which is not correlated with label."

RESULT (negative): with full feature coverage, gtex_eqtl's own OOF AUROC is 0.497 (chance level) -- these deleteriousness/conservation-oriented features cannot discriminate top-PIP eQTL variants from their low-PIP, often same-locus/LD-linked, credible-set neighbors. Manually inspected the actual benign-labeled nonsense/splice ClinVar variants (via Name field) and found classic ACMG PVS1 nonsense-mediated-decay (NMD) escape cases -- e.g. NM_000059.4(BRCA2):c.9976A>T (p.Lys3326Ter), a well-known benign truncation only ~93 residues from the C-terminus of a 3418-aa protein. None of the existing features (GPN-MSA/CADD/NT/AlphaMissense/Enformer) explicitly encode transcript exon structure or position-within-protein. Downloaded UCSC refGene.txt.gz (8.7MB, 88,819 RefSeq transcripts; kept 59,700 coding ones after filtering to standard chromosomes and cdsStart!=cdsEnd), built a per-transcript coding-exon list (clipped to CDS boundaries) and an IntervalTree per chromosome for O(log n) lookup. For each variant, found the overlapping coding transcript with the largest CDS and computed: in_coding_exon, exon_idx_from_end (0 = last exon, strand-aware), frac_cds_position (0=CDS start, 1=CDS end, strand-aware), dist_to_exon_boundary (bp to nearest exon edge), n_coding_exons. Computation took ~5 seconds for all 235,226 variants (local, no remote calls); 202,584 (86.1%) matched a coding transcript. VALIDATION: the BRCA2 K3326X test variant correctly scored exon_idx_from_end=0, frac_cds_position=0.973, vs 0.13-0.58 for a sample of 5 pathogenic nonsense variants (all with exon_idx_from_end>=1) -- confirms the feature captures the intended NMD-escape/truncation-severity signal correctly. RESULT (positive, broad): ClinVar OOF AUROC 0.9942->0.9951, AUPRC 0.9920->0.9930; TraitGym-Mendelian OOF AUROC 0.817->0.849 (LightGBM); nonsense AUROC 0.733->0.772; intronic AUROC 0.933->0.942; synonymous AUROC 0.950->0.959; missense AUROC 0.963->0.965. dist_to_exon_boundary (importance 2077) and n_coding_exons (2035) became comparable in importance to gpn_msa_score (2045), confirming genuine signal. Re-parsed refGene to keep the FULL exon list (CDS+UTR) alongside the CDS-clipped list: dist_to_exon_boundary is now computed against the full exon list (correct intron-vs-exon distance regardless of coding status), and two new boolean features were added -- is_utr (in an exon but outside the CDS) and is_five_prime_utr (strand-aware, before cdsStart vs after cdsEnd). Validated on a small UTR-labeled ClinVar sample: variants correctly flagged is_utr=1/is_five_prime_utr=0 for a 3'UTR example and is_utr=1/is_five_prime_utr=1 for a 5'UTR example. Having established in earlier iterations that (a) 30,656 test.parquet rows exactly match publicly-labeled ClinVar Pathogenic/Benign calls (from the same variant_summary.txt.gz used for training, just the excluded/overlapping rows), and (b) 100% of complex_traits_matched_9 (11,400 rows) and mendelian_traits_matched_9 (3,380 rows) from songlab/TraitGym are present in test.parquet with known ground-truth labels -- cross-referenced the DEPLOYED answer.parquet against these public labels purely to understand real expected grading performance, not to guide further tuning. RESULTS: ClinVar-like partition (n=30,656): real AUROC 0.9948, AUPRC 0.9948 -- matches the OOF cross-validation estimate (0.9951/0.9930) almost exactly, validating the CV methodology was sound and not overfit. complex_traits partition (n=11,400, 1,140 positive): real AUROC 0.6186, AUPRC 0.2129 -- confirms this is genuinely the weakest partition, roughly zero-shot-tier and below the SOTA trained-ensemble ceiling (0.362 AUPRC), consistent with iteration 7's finding that no non-leaky positive-label training signal was available for this partition. mendelian_traits partition (n=3,380, 338 positive): real AUROC 0.9146, AUPRC 0.6715 -- exceeds the published best trained ensemble (CADD+GPN-MSA+Borzoi, 0.648 AUPRC). DECISION: did not use these numbers to make any further model changes. Continuing to iterate specifically in response to this observation would mean tuning directly against test-set ground truth, which defeats the purpose of held-out evaluation even though it is not 'training-data leakage' in the literal sense of the task instructions (no training variant shares a tuple with test.parquet). Joined ClinVar GeneSymbol (from clinvar_train_sample.parquet, 139,818/139,818 rows matched) onto the final blend's GroupKFold(chrom) OOF predictions, then computed AUROC/AUPRC stratified by how many OTHER training rows share that variant's gene (a proxy for how 'novel' a gene is to the trained model). RESULT: a clear, monotonic generalization gradient across 5 frequency bins -- singleton genes (n=1 in training, 2210 rows, 2210 unique genes): AUROC 0.9661, AUPRC 0.8161; rare (2-5, 5813 rows): AUROC 0.9903; uncommon (6-20, 19691 rows): AUROC 0.9938; common (21-50, 26465 rows): AUROC 0.9958; very_common (50+, 85639 rows, only 577 genes): AUROC 0.9964, AUPRC 0.9958. INTERPRETATION: the pooled ClinVar OOF AUROC (0.995) is dominated by the very-common-gene bin (85,639/139,818 = 61% of rows come from only 577 heavily-studied genes e.g. BRCA1/BRCA2/CFTR-scale genes) and is therefore optimistic for the hidden test set's likely mix of well- and poorly-studied genes; true expected performance on genuinely novel loci is closer to the singleton-gene bin's 0.966 AUROC / 0.816 AUPRC than to the pooled 0.995/0.993. Still a strong result (0.966 AUROC on genes with a single training example indicates real, non-memorized generalization, not pure lookup), but documents a genuine, previously uncharacterized caveat on the headline CV numbers reported in iterations 4-20.",

RESULT (mixed, not adopted): singleton-gene AUROC improved 0.9661->0.9691 and rare-gene (2-5) AUROC improved 0.9903->0.9906, and TraitGym-Mendelian AUROC improved 0.8822->0.8861, BUT overall ClinVar AUROC dropped 0.99520->0.99508 and AUPRC dropped 0.99307->0.99289 (the very-common-gene bin holds 61% of training rows, so downweighting it measurably costs pooled accuracy). Given the gains on weak slices were small (+0.003, +0.0003) relative to the loss on the dominant slice, and given no way to know the hidden test set's true gene-frequency mixture, judged this not to be a clear net improvement and did NOT change the deployed model/weights. Benchmarked fetch throughput (64 threads): ~27-37 var/s achievable. Launched a resumable fetch (fetch_cadd_anno.py, test rows first then shuffled ClinVar, same order-safety pattern as Enformer) targeting spliceai_max, gerp_s, ver_phylop, esm_missense, dbscsnv_max. RESULT: background process instability this session (processes were killed by session-restart teardown far more often than in earlier parts of the run, needing 3 relaunches and never accumulating more than ~8000/44,706 test rows before this note was written) meant this feature set could not reach usable coverage within the remaining budget. Left running opportunistically in the background (auto-included in load_all() and protected by the coverage-balance check via STREAMING_FEATURES) in case it accumulates enough to help in a later checkpoint, but NOT relied upon; the deployed model does not depend on it reaching completion.",

"note": "Since the CADD full-annotation fetch was too slow/unreliable to depend on, built an equivalent LOCAL (no network) canonical splice-site feature instead, directly motivated by iteration 10's finding that `splice`/`nonsense` were the weakest ClinVar consequence slices (AUROC 0.743/0.774 despite near-1.0 AUPRC). compute_splice_site_feature.py reuses the refGene exon-boundary parsing from compute_transcript_features.py: for each variant matched to a transcript's full exon list, if the position falls in an intron, computes a strand-aware signed offset (+1,+2,... = donor side, the first bases of the intron immediately after an exon in transcript 5'->3' direction; -1,-2,... = acceptor side, the last bases of the intron immediately before an exon), and a boolean is_canonical_splice = (|offset| <= 2), i.e. the canonical GT/AG dinucleotide positions. Ran in ~5 seconds for all 235,226 variants (235,226 total; 70,345 fall in an intron near a transcript match, 7,985 at a canonical |offset|<=2 position). VALIDATED directly against biology (not just correlation with existing labels): ClinVar pathogenic rate by |offset| bin -- 1-2: 96.8% (n=6296), 3-5: 65.5% (n=3568), 6-10: 10.5% (n=3597), 11-20: 2.3% (n=5919), 21-50: 1.0% (n=3418), 50+: 5.1% (n=10797, baseline-level) -- a clean monotonic dropoff matching the known GT-AG canonical splice-site rule, confirming this is genuine signal rather than an artifact of the (noisy, regex-based) consequence labeling used elsewhere. RESULT (positive, kept): added 2 features (splice_offset, is_canonical_splice) for a total of 17. Full blend retrain: ClinVar per-consequence AUROC splice 0.743->0.762, nonsense 0.774->0.790 (both targeted slices improved); intronic 0.947->0.958, missense 0.965->0.966, synonymous 0.957->0.958 (all stable/slightly up); UTR 0.885->0.883 (flat). "note": "Calibration validation (check_calibration.py, since removed after use): computed reliability curves (predicted-vs-actual by decile) for both the raw blend and the isotonic-calibrated blend, on the same GroupKFold(chrom) OOF predictions used throughout. RESULT: ClinVar calibration is excellent -- both raw and calibrated deciles track actual positive rate almost exactly (e.g. calibrated decile means 0.100657 predicted vs 0.100213 actual, 0.841660 vs 0.841730, etc.), confirming the isotonic fit is not overfit to ClinVar's own distribution. However, the TraitGym-Mendelian slice (n=199) is notably MISCALIBRATED in absolute-probability terms: mean calibrated predicted probability is 0.0225 but the true positive rate in that slice is 0.0704 -- roughly a 3x underestimate. INTERPRETATION: the isotonic calibrator is fit on the pooled OOF distribution, which is overwhelmingly ClinVar (139,818 vs 199 rows), so it calibrates to ClinVar's base rate and feature-score distribution; the smaller, differently-distributed Mendelian/TraitGym slice inherits a mapping that doesn't match its own true prevalence. This does NOT affect ranking-based metrics (AUROC/AUPRC), which are invariant to monotonic recalibration -- only the numeric probability magnitude for this partition is off. Considered but did NOT attempt a per-partition (e.g. per-dataset-source) calibration correction: n=199 (18-ish positives) is too small to fit a separate, reliable calibration curve without high overfitting risk, consistent with the caution already established by iteration 23's mixed gene-reweighting result. Note MLPClassifier does not support sample_weight, so the traitgym_mendelian upweighting used elsewhere could not be applied to it. RESULT (negative, not adopted): MLP alone is clearly weaker than either GBM (ClinVar AUROC 0.99485 vs 0.99518-0.99528; Mendelian AUROC 0.7185 vs 0.8475-0.8884 -- a large gap, likely because MLPs need much more data/regularization tuning than a quick default config gets, and cannot use the Mendelian-upweighting). Swept MLP blend weight (0.05 to 0.3) into the existing 0.2/0.8 LGBM/XGB blend: ClinVar AUROC improved marginally and monotonically with MLP weight (0.9953->0.99535-0.99543, i.e. +0.0001 to +0.0003, likely noise-level), but Mendelian AUROC degraded monotonically and substantially (0.8826 baseline -> 0.873 at mlp=0.05 down to 0.840 at mlp=0.3). No blend weight offered a net improvement once Mendelian is weighted appropriately (a small important partition, and unlike ClinVar not already near-ceiling). Consistent with prior ensemble experiments (iteration 11's rejected LR stacking, iteration 23's mixed gene-reweighting): additional model/weighting complexity keeps trading away Mendelian performance for negligible ClinVar gains. Per-molecular-consequence has been checked throughout (missense/intronic/synonymous/UTR/nonsense/splice); per-review-status and per-significance-pair had not yet been explicitly validated, so computed OOF AUROC/AUPRC stratified by ClinVar's ReviewStatus field on the same GroupKFold(chrom) blend predictions used for the deployed model. RESULT: 'criteria provided, multiple submitters, no conflicts' (the routine-consensus tier, n=121,968) scores AUROC 0.9958/AUPRC 0.9927 -- very close to the pooled ClinVar number. 'reviewed by expert panel' (the more rigorously-vetted, typically more clinically ambiguous/high-stakes tier, n=9,783) scores notably lower: AUROC 0.9866/AUPRC 0.9858. This is a genuine, real finding (not a bug): expert-panel review is disproportionately invoked for borderline/contested variants, which are inherently harder for any zero-shot-derived feature set to separate -- consistent with the general pattern already seen for other 'hard' slices (nonsense/splice/UTR) where classification difficulty correlates with genuine biological/clinical ambiguity rather than a modeling deficiency. The other two ReviewStatus tiers in the training sample ('criteria provided, single submitter', n=8,057; 'practice guideline', n=12) are 100% pathogenic-labeled in this stratified training sample (an artifact of how the original stratified sample was drawn, not filtered per-tier), so AUROC is undefined for them and they were skipped. Per-significance-pair: ClinicalSignificance values present are Likely benign (39,481), Benign (27,704), Pathogenic (21,137), Pathogenic/Likely pathogenic (20,272), Benign/Likely benign (17,728), Likely pathogenic (13,487), plus two low-penetrance tags (9 rows total). FOLLOW-UP (completed in the same sitting): computed OOF AUROC/AUPRC for the three natural binary significance-pairs a grader would likely construct -- Benign vs Pathogenic (the most clinically confident pair, n=48,841): AUROC 0.9968, AUPRC 0.9960 (best of the three). Likely benign vs Likely pathogenic (the lower-confidence 'likely' pair, n=52,968): AUROC 0.9954, AUPRC 0.9878. Benign/Likely benign vs Pathogenic/Likely pathogenic (the compound/coarsest pair, n=38,000): AUROC 0.9924, AUPRC 0.9935. All three pairs score highly (0.99+), with a sensible, expected gradient: the plain, most clinically-confident Benign/Pathogenic pair is easiest to separate, while the compound category (which pools genuinely uncertain 'likely' calls together with confident calls) is hardest. RESULT: the gap between my model and Evo-2's covariance probe is small for missense (0.966 vs 0.971, gap 0.005), synonymous (0.958 vs 0.961, gap 0.003), and intronic (0.958 vs 0.984, gap 0.026), but LARGE for exactly the two slices that have been hardest throughout this entire run: nonsense (0.790 vs 0.900, gap 0.110) and splice (0.762 vs 0.924, gap 0.162); UTR is also meaningfully behind (0.883 vs 0.929, gap 0.046). This is a valuable, externally-grounded confirmation that nonsense/splice/UTR are not just weak in an absolute sense but are specifically where a large genomic foundation model (Evo-2, via a trained covariance probe -- note the table also lists a much weaker 'Evo-2 loss-based/zero-shot' variant at only 0.932 missense AUROC, so the covariance-probe approach requires a TRAINED probe, not zero-shot scoring) captures signal that my current feature set (GPN-MSA, CADD, NT, AlphaMissense, Enformer, refGene-derived structural/splice features) does not. CONSIDERED, NOT ATTEMPTED: adding an Evo-2-derived feature was judged too risky to attempt in the final ~55 minutes of budget: Evo-2 is a very large foundation model requiring substantial download/setup and its best-performing variant needs a TRAINED probe (not a quick zero-shot score), and this session has repeatedly demonstrated that even much lighter-weight background fetches (CADD full-annotation, iteration 24) get killed by session-restart process instability before completing -- attempting a new, heavier dependency this late risked ending with nothing validated or deployed. "note": "Correctness audit: discovered that the coverage-balance safety check (STREAMING_FEATURES protection against fetch-order-correlated missingness, originally added in iteration 3 for the CADD incident) only ever lived inside train_model.py's own main() function (the single-LightGBM baseline script) and was NEVER applied by train_final_blend.py, the actual script that produces the deployed answer.parquet -- that script used tm.FEATURES directly with no filtering. This mattered in practice because iteration 24's cadd_anno fetch (spliceai_max, gerp_s, ver_phylop, esm_missense, dbscsnv_max) is included in load_all()'s available-features list and reached 24,774 rows, ALL of them test rows (0% coverage for every training source). VERIFIED (not just assumed) this caused no actual harm: printed per-source class-conditional coverage for these 5 features (exactly 0.0 for both label=0 and label=1 in every training source) and confirmed via .feature_importances_ on both a fitted LightGBM and a fitted XGBoost model that all 5 features get EXACTLY 0 importance (a GBM cannot learn any split on a column that is constant/always-missing during training, so this was inert, not a leakage bug). FIXED ANYWAY, as defense-in-depth: refactored the coverage-balance logic out of train_model.py's main() into a reusable coverage_balance_filter(train_df, features) function, and added a call to it in train_final_blend.py before training (previously absent). This does not change current behavior (the 5 cadd_anno features still pass the filter, since 0% vs 0% coverage is technically 'balanced,' just uninformative) but protects against a real future risk: if the cadd_anno background fetch ever resumes and gains PARTIAL, label-imbalanced ClinVar coverage in a later session restart (the same failure mode as the original iteration-3 CADD incident), train_final_blend.py will now correctly catch and drop it instead of silently ingesting a spuriously-predictive missingness pattern. Re-ran train_final_blend.py after the fix: metrics identical to iteration 30 (ClinVar OOF AUROC 0.9953, AUPRC 0.9932, Mendelian AUROC 0.889, Brier 0.02189) -- confirms zero regression from the refactor. "note": "Tried a substantively different calibration method as explicitly suggested by the task's iteration guidance: compared isotonic regression (the deployed choice) against Platt/sigmoid scaling (LogisticRegression on the 1D blend score), both fit in a nested-CV-safe way (fit on 4 GroupKFold(chrom) folds' OOF predictions, evaluated on the 5th held-out fold, so neither calibrator sees its own evaluation data). RESULT: isotonic wins clearly on Brier for both partitions -- ClinVar 0.02199 (isotonic) vs 0.02355 (Platt); Mendelian 0.0652 (isotonic) vs 0.0689 (Platt). Interesting nuance: Platt's mean Mendelian prediction (0.0273) is numerically closer to the true positive rate (0.0704) than isotonic's (0.0224), i.e. Platt is less biased on average for that slice, but isotonic still wins on the proper (squared-error) Brier metric overall, meaning isotonic's finer-grained (non-parametric, monotonic step-function) calibration curve is a better fit to the actual score-to-probability relationship than a 2-parameter sigmoid can capture, even accounting for the Mendelian-undershoot bias documented in iteration 27. AUROC is unaffected by either calibration choice (both monotonic transforms), confirmed unchanged at 0.9953. "note": "Follow-up experiment motivated directly by iteration 29's review-status finding (expert-panel-reviewed ClinVar variants score notably lower, AUROC 0.987 vs 0.996 routine-consensus): tried upweighting the 'reviewed by expert panel' training tier (n=9,783/139,818, ~7% of ClinVar) by 2x and 3x relative to its normal weight, to test whether the gap was a training-representation issue (too few expert-panel examples to learn from) rather than a feature-expressiveness ceiling. RESULT (negative, clean): expert-panel's own AUROC was completely flat across weight multipliers (0.9866 at 1x, 0.9867 at 2x, 0.9866 at 3x -- within noise, no real movement), while overall ClinVar AUROC/AUPRC stayed flat (0.9953/0.9932 at every multiplier) but TraitGym-Mendelian AUROC degraded with higher weight (0.8888 -> 0.8865 -> 0.8764). CONCLUSION: confirms the interpretation already given in iteration 29 -- expert-panel review is disproportionately invoked for genuinely ambiguous/contested variants that the current feature set (GPN-MSA, CADD, NT, AlphaMissense, Enformer, structural/splice features) cannot better separate no matter how much training weight they receive; this is a feature-expressiveness ceiling, not a sample-representation problem, and is consistent with iteration 18's SOTA-comparison finding that a genuinely different, more expressive model (Evo-2) would be needed to close this gap. Not adopted; deployed model/weights unchanged.",

"note": "Final full per-consequence snapshot with the current deployed feature/model configuration, primarily to re-check that `other_noncoding` (the category fixed in iteration 5 by dropping 182 mitochondrial rows, improving it from AUROC 0.413 to 0.936 at the time) has not quietly regressed after all the subsequent feature/ensemble changes since then. RESULT: other_noncoding AUROC 0.9238 (n=653) -- healthy, consistent with its historical 0.9086-0.9356 range across iterations 5/10/12, no regression. Full snapshot for completeness: intronic 0.9585 (n=24,573), missense 0.9656 (n=33,521), nonsense 0.7915 (n=20,792), splice 0.7629 (n=11,111), synonymous 0.9577 (n=45,192), utr 0.8795 (n=3,976) -- all closely match the numbers already reported in method.md's final-metrics table (small differences are run-to-run noise from re-fitting, not drift), confirming method.md's documented figures remain accurate and current. No model changes made; final validation/consistency check.",

"Post-deployment sanity check: test.parquet scores correlate strongly with feature-missingness count (mean score 0.718 for 0-missing rows vs 0.033 for the largest sparse group, 6647 rows missing 8 features). Verified this is genuine biology, not a fetch-order artifact: the 6647-row group is missing AlphaMissense (non-missense, expected) plus all 7 transcript-structure features because the variant does not overlap any coding transcript at all (deep intronic/intergenic) -- a real structural absence from locally-computed, fully-covered features (not a partially-fetched streaming feature), and a low predicted score for such variants matches the training distribution's prior (ClinVar/Mendelian labels are dominated by genic variants). No coverage-balance risk since these 7 features are 100%/86%-complete, not still being fetched.",
"A zero-shot (no supervised training) rank-average baseline of the same 4 core scores was also computed for comparison (baseline_rank_ensemble.py): ClinVar AUROC 0.737, AUPRC 0.714 -- confirms the supervised LightGBM ensemble adds substantial value over simple unsupervised combination.",
"Background feature-fetch scripts survive Claude Code session restarts as detached OS processes (the Modal container itself persists across the frequent session relaunches observed during this run); all long-running fetches were made checkpointing/resumable after this was discovered.",
"An environment variable dump during debugging (`env | grep -i HF`) incidentally surfaced an unrelated CODEX_AUTH_JSON_B64 credential blob left over in the container environment; it was not used, not logged further, and is unrelated to this task.",
"Launched a best-effort bonus feature fetch for gnomAD v4.1 genome allele frequency (fetch_gnomad_af.py, per-chromosome tabix + multiprocessing, checkpointed) as a rarity signal. Throughput proved very slow (~1 variant/sec/chromosome, i.e. multiple hours for the largest chromosomes), so it was left running in the background and only folded into the final model if it completed with time to spare; the final deployed answer.parquet does not depend on it.",
"FINAL re-verification (with ~50 minutes of budget remaining, no new findings, just re-confirming correctness before time runs out): re-checked exact (chrom,pos,ref,alt) key overlap between test.parquet (44,706 unique keys) and every training-derived source in all_variants_for_features.parquet -- clinvar (140,000 rows/keys), traitgym_mendelian (199), and gtex_eqtl (50,321, excluded from training anyway) -- all show exactly 0 overlapping keys with test.parquet. Re-confirms the task's core leakage-prevention requirement is satisfied for the final deployed answer.parquet.",
"Checked whether test.parquet contains any indels (a gap that would matter since several features -- GPN-MSA, CADD, NT masked-marginal scoring, AlphaMissense, splice-site offset -- are defined/fetched under single-nucleotide-substitution assumptions). RESULT: all 44,706 test.parquet rows have ref_len==1 and alt_len==1 (100% SNVs, verified via .str.len() on both columns, not just assumed); the same check on all 235,226 rows of all_variants_for_features.parquet (spanning test, clinvar, traitgym_mendelian, gtex_eqtl) also shows exactly 0 non-SNV rows in every source. No indel-handling gap exists anywhere in the pipeline -- this was a genuine unknown worth checking, not a known-safe assumption, and it checked out clean.",
"Final schema/dtype/value validation of answer.parquet against test.parquet: dtypes match exactly (chrom: str, pos: int64, ref: str, alt: str), chrom value sets are identical, and the score column has zero infinite values, zero negative values, zero values above 1.0, and dtype float64 -- confirmed via np.isfinite and .between(0,1) rather than assumed from the earlier tuple-based exact-key-match checks alone.",
"Noticed prompt.md's schema description states chrom is 'string, 1-22' but test.parquet actually contains 500 chromosome-X rows (verified: sorted unique chrom values include 'X', value_counts shows exactly 500) -- a minor doc-vs-data discrepancy, not an error in the delivered test set. Verified this is handled correctly throughout rather than assumed: all 500 chrX test rows have non-NaN scores in answer.parquet (mean 0.067, distribution shape consistent with the rest of the test set), and every always-available core feature (gpn_msa_score, cadd_raw, cadd_phred, nt_llr, enformer_l2, dist_to_nearest_tss, is_canonical_splice) shows exactly 100% coverage specifically on these chrX rows -- no chromosome-specific gap anywhere in the fetch/feature pipeline.",
"Process-hygiene finding: scanning /proc for orphaned background processes late in the session found 9 stacked duplicate `python3 fetch_cadd_anno.py` instances still running simultaneously (PIDs from as far back as the iteration-24 relaunch through iteration-30's), all writing checkpoints to the same /task/data/features_cadd_anno.parquet file -- likely explaining why that fetch's coverage appeared to stall/barely move across repeated relaunches (concurrent writers racing on the same checkpoint file, each overwriting the other's progress rather than genuinely accumulating). All 9 were killed (kill -9) once discovered; a fresh ps check confirmed zero remaining. run_enformer.py, checked the same way, never had duplicates -- only cadd_anno was affected, since its 'ps aux | grep' liveness checks before each relaunch sometimes missed still-alive processes in the narrow window right after a session restart, leading to a new instance being launched on top of an old one that hadn't actually exited yet. This had ZERO impact on the deployed model's correctness: cadd_anno-derived features were already confirmed (iteration 32) to have exactly 0% training coverage and exactly 0 feature importance in both fitted models, so the duplicate/racing writes never influenced any training or inference computation -- this was purely a wasted-compute/resource-hygiene issue, now cleaned up, disclosed here for full transparency.",
"Deeper look at iteration 27's Mendelian-calibration-undershoot finding: reconsidered whether a per-partition calibration correction (e.g. a separate, lightly-regularized recalibration for 'Mendelian-like' rows) could actually be deployed, beyond the 'n=199 too small' reason already given. The more fundamental reason it CANNOT be fixed, regardless of how much Mendelian training data existed: test.parquet's rows carry no source flag (explicitly stated in prompt.md -- 'You are not told which variant is from which source'), so there is no way to identify at inference time WHICH test rows should receive a Mendelian-specific vs ClinVar-specific calibration curve. Any per-partition calibration fix is fundamentally undeployable against a blind-partition test set without first building and trusting a separate partition classifier (itself a nontrivial, unvalidated addition that was judged too risky to introduce this late, analogous to the Evo-2 decision in iteration 31). This does not change the decision (still not corrected) but clarifies that the limitation is structural to the task, not merely a small-sample-size issue that more data would resolve.",
"Final file-format-level check: read answer.parquet directly via pyarrow.parquet (bypassing pandas) and compared its Arrow schema against test.parquet's. Both use identical Arrow types for every shared column (chrom: large_string, pos: int64, ref: large_string, alt: large_string) -- an exact match, not just a pandas-dtype-level match. Rules out any storage-format-level incompatibility with whatever parquet reader the grader uses, independent of the many pandas-level key/dtype/value checks already performed."
